Hello, I am a bit confused on how to do this. I am selling a set of speakers ( technics t-400 that are listed) and I want to be able to ship these. The issue is that these things are massive and are each in their own seperate box. How do I set up shipping these in the listing? I need a label for each box.

When you print your labels in ebay, print one for one speaker, then select print another label for this shipment and do it again.

How does the buyer pay for both lables to ship though? I am a bit confused by this.

You have them listed as free local pick up/ What is your arrangement with the buyer?

While you can print two labels for one shipment, eBay isn't set up to calculate shipping for a 2 box listing. You have to do that on your own.
The way to kind of fudge it would be to list calculated shipping for 1 item and add a handling cost for the price of the 2nd item (making it the highest potential price) It will overcharge some of your customers, but you won't lose money that way either.
Look at the different shipping options out there and plan for your customer to be the further point tp help you determine the costs and how to make it work.
Right now local pick-up seems the way to go. I think the price of shipping would not be cost effective and the potential for loss is too great. If the buyer opens a Not As Described, you'd also have to foot the bill for return shipping. They aren't in perfect shape so it's a very real scenario.
What are their dimensions? The listing doesn't say.

The reason they are listed as pickup only at the moment is because I can not figure out how to ship these while having a buyer pay for shipping both boxes. I have the option for a buyer to send me two pre-made labels in the mail (as someone else has done in the past), but some people have not been comfortable with that.

It's never a good idea to let a buyer provide you with pre-paid shipping labels.
It opens you up to potential scams and loss of the speakers entirely with nothing in your pockets to show for it. Oh, and then there's the scenario of a fraudlent shipping label purchase (like from the company they work for). The company could refuse the FedEx charges that an employee used/stole - and guess who FedEx will go after? You - the shipper.
And from a buyer's standpoint, they could lose the shipping money if you don't send them - and then if there is a problem with the shipment and subsequent damage, they'll still be out the money and the cost of a return.

You could set up calclated shipping, but it would only for one box, so you would somehow have to multiply it by 2, which you can't.
OR, calculate the cost of 2 separate boxes shipped to the furtherest zone, put that in as a flat rate for shipping, and say to wait for your invoice so you can calculate it correctly(explain why in the listing). Do NOT put something like 1.00 in the shipping cost and say the above, like I've seen others do.

I'm a little confused by your post. Are you saying each speaker will have to be shipped separately?
If so, they will each need their own tracking number and you will need two separate labels with two different tracking numbers on them. A few ways I can think to do this:
1) increase the weight on your listing to absorb some of the shipping cost on second speaker.
2) increase the the item cost by a bit to absorb that shipping cost
3) do nothing and just loose the $ on shipping cost of second speaker.
I'd go with the first option personally. And I might even explain it in the description that the shipping costs covers the cost of both speakers, though they are being shipped in different boxes.
One last thought: maybe see if you can find a really huge box at a big box store that both speakers can fit in to.

You can take the speakers into a UPS store, (ask them for a quote) if they will pack them for you and get the cost for shipping together. Be sure to get insurance to cover any damage.
I feel its best if packed by a company that has all the good boxes and material to protect the contents.
