Let me explain.
I am selling something at 25$ and the eBay estimated sipping for the buyer is 40$. I may be ready to sell him item for 25$ or just charge him 30$ in shipping .
Is there a way to send that just to him or do I have to change price on my listing. I don't want someone random to snag it.

You have to revise the listing with the new pricing. I would then email him the link to it and tell him it is ready for him to buy/pay and please do so immediately before another buying comes along and gets it first!
Also, what I did once when I changed things around for a buyer I wrote in the title "Prviate Listing. For repeat customer". Other people viewed it but no one bought it and it was there for her when she went to pay.

A common way to achieve this goal is to set up an auction, with the beginning price being the terms agreed with the special buyer. You might as well add everything up to the price, and use free shipping.
Then, as soon as special buyer bids, you end the auction, accepting the bid.
In the highly unlikely event that an interloper did bid first, you can assure special buyer, have them bid anyway, then cancel interloper's bid, which will drop special buyer's bid to the opening. Then end the auction.

You can also set it as a VERY high-priced BIN with best offer. Tell the potential buyer to go ahead and do a best offer with the agreed-upon price. That way, it's highly unlikely anyone else would BIN the item AND you don't have to accept offers from other bidders.

Another way to do it is to change the listing to the amount you want to charge him - I agree that a total price with free shipping is the easiest way - then change the title to his userID or to some gibberish non-word (that no one would search) and send it to him.

I assume the buyer sent you a message about the item. Use the Reply with offer and set the agreed price. Simple. No Fancy listing needed. If they didn't, ask them to use the ask a question feature on the listing and use Reply with Offer.
