I specify three business days in the listing details and item description very clearly, although I usually ship out sooner. Specifying three days gives me some leeway as I'm not always able to mail items out next day.
Typically this isn't a problem, but once in a while I'll run into buyers who claim "slow shipping." I just received a rude message from one such buyer accusing me of not having the item and requesting a cancellation/refund - despite the handling window being two days away. I may just do that as I'd rather not deal with a customer like this, particularly not for an item that's likely to sell soon anyway.
Do you run into similar issues when using longer handling times?

That's only your opinion.
Some of us work actual jobs as well as doing ebay.

In your opinion. You have no idea what packing is involved, how large the order is, the seller's personal and family obligations, where they are located, etc.
Most buyers don't think the seller is a crook nor do they think any handling time over a day is excessive. They understand the logistics.

I venture to guess someone with that opinion wouldn't actually be up to working 8 hours graveyard then packing for 2 hours when they get home LOL
I would say you're right!
Scotty doesn't allow the transporter to be used for these things, LOL!
