I have a customer who wants to buy three items from me and we arranged a combined price via messages but now I'm not sure how to actually sell him those three items for that price. It looks like this has been an issue for years and eBay has still not addressed it. Is there any way to send him an offer combining three different items into a single discounted price?

Create a single listing @ the agreed upon price.
Send the item listing # to the buyer.
Unless they were multi-quantity, end the original listings manually.
If they were multi-quantity, reduce the available quantity for the listing(s).

We've all learned how to get around these issues. Just end your original listings and create one new listing for this buyer. Only show the 3 items they are getting and list it as buy it now. Adjust your photos as needed and the shipping cost. Note the ID# of your new listing and send that # to the buyer. Buyer then purchases and you got your sale. Everyone is happy again. All good suggestions. I miss the option of not being able to create listings for specific buyers. I'd just add that you should set a specific listing time with the buyer when he or she will be able to purchase it. In the past (only about twice in 20 years) I've had some random person swoop in an buy before the person the listing was created for. Or if you're offering the 3 items to the buyer for $100, make the listing for $150 with best offer available. It's unlikely anyone else will buy at the higher price and you can accept an offer only from that specific buyer.

I see this post was from 3 years ago, so I guess nothing's changed about the process? If so, it's a shame Ebay doesn't make this an easier process. People love to bundle on other platforms to save money.
