I have been selling for 15 years and have yet to figure this problem out.
I sell an item and the S/H is $3.95. If the buyer wins a second item, then the S/H is reduced to $4.75 for the 2 items.
eBay will send an invoice to the buyer which states that the S/H is $7.90 ($3.95 x 2) instead of the reduced S/H which is $4.75.
I have my settings set to charge $3.95 for the first item and .80 for each additional item.
Since eBay sends the wrong amount each time, I ask my buyers to wait till I send an updated invoice with the adjusted S/H. Every night, I get atleast 1 -2 buyers who have won multiple items who don't read my description and pay right away with the wrong S/H.
I end up having to refund the overpayment. eBay will take their fees from the wrong S/H amount and will not reimburse me the fee on the refunded amount unless I call them each time and ask for it. I can't waste 20 -30 minutes each night trying to track down eBays phone number and then having to explain my situation each time. It has gotten to the point where I don't even call anymore.
Has anyone else encountered these type of issues and how did you deal with it?

You have have it set up in site preferences that the second item is .80? A buyer should be able to see that when they click on the shipping tab and I don't see it so you might want to check your preferences.
If you are referring to putting in each individual listing that the first item is 3.95 and second is .80....that is only valid for multiple purchases within that listing. It doesn't carry over when items from different listings are purchased. To combine shipping or multiple listings, you have to set up combined shipping rules in site preferences and then check off which listings pertain to that rule.

My site preferences are setup correctly. I had 2 different customer service reps from eBay check it. They both said that everything is setup correctly.
I also have the combined shipping rules set in my preferences.

I placed two of your BIN items into the shopping cart and each did show a full shipping charge.
I use combined shipping and it works well for me (as long as buyers use the shopping cart), so I don't think there is a glitch. The only thing that I can think of is... do you check these boxes when you create your listings?

Thanks for checking it out.
Just 15 minutes ago, a buyer placed an order of 5 BINs. I received 5 separate eMails saying that the item sold followed by a payment which shows cart subtotal plus the S/H calculated at the max (5 x $3.95).
So, just dropping in cart is not doing what its suppose to do.
So. now I have to refund $12.60 for the S/H overpayemnt. eBay takes their 10% which is $1.26. Multiply that by all of the times that this happens and somebody is getting richer and its not me. Only way to get the fee reversed is to try and find eBay's contact phone # and then call them. Spend 30 minutes of my time doing this plus reading all the item numbers to them over the phone. I don't have the time to go thru this each time. Very frustrating because the people that I spoke to at eBay are clueless why the S/H is not calculated correctly.

There is also a setting inside each individual listing for combined shipping discounts. I have not done it in quite while. You can go and edit one of your listings and go to the shipping area and click on edit the shipping policy which should give you all the details and allow you to make changes while you are there.
If you do not have a shipping policy and or just manually input a shipping cost at the time you created the listing then this is the problem. You have to have a shipping policy with these instructions outlined inside the policy. You can create a new policy in this same area and fill out the details you want.

I wish that I could offer some help. When you open your shipping preferences does it look something like mine here?

I do have the shipping preferences setup correctly within my eBay preferences.
I use Sixbit software to create my listings and thanks to this discussion, I have noticed that there is an option to use my shipping preference. It was unchecked which makes me believe that this might have been my issue. It was hidden within the template and never knew it was there. I will choose that option while creating my listings tonight to see if that does the trick.
I will report back my findings.
