Discounting Purchases - Final Value Fees

If a buyer's invoice totals $100, I owe eBay 10% or a total of $10. 

If I give that buyer a $25 discount in the seller discount field, the total is now $75.

Do I pay a Final Value Fee on the $100 or the $75?

The final value fee (separate from other ebay/paypal fees) for your scenario will be calculated off of the $75 discounted price and any shipping price you charge to the buyer (if any).
