Hello,
We want to refund the buyer for 1 unit not received. How to proceed?
The buyer purchased 2 units of a product but by mistake only 1 unit was ship.
It is international sale and we do not want to ask the buyer to wait more time. We want to refund 1 unit.

Have they opened an official not as described claim with eBay?
If yes then you should be able to offer a partial refund (if the buyer is agreeable of course).
If they have not started an official claim you could go to PayPal, find the transaction and click on "refund", on the next page you can choose the amount of the refund.
If they don't want a partial refund pretty much your only options are to send a replacement, a full refund or pay for the single item to be returned.

If we agree with the buyer and refund partial by paypal with no open claim, can the buyer open a case after and claim again?

Yes, since no case has been opened yet, even if you give a partial refund, the buyer can open a SNAD claim.
