If you saved the item in the Cart before making the offer, it will not allow you to pay the lower price. You have to remove the item from the Cart then go to the message saying your offer was accepted which should have a pay now button. Clicking in that will take you to checkout and show the accepted price.
In the future do not place items in the Cart instead of the Watch list, if you intend to make an offer or bid on it. The Cart only works with fixed price Buy It Now listings.
When you add an item to the Cart the listing information will freeze when you do that. It will not up date information like how many of the quantity are still available.The item could sell out, but it could still be in the Cart.
If an auction had a Buy It Now option and received bids after you save it to the Cart it will not update the price or allow you to buy it now, which goes away after a bid has been received. The same thing happens if you make an offer. The info freezes at the original price.
If you are only paying for one item at a time, you do not have to add it to the Cart to check out. You can do that directly from the listing itself.
