I have about 39 variations of the same item (color shades). I wish to sell them in sets of 3 but I'm unsure how to do that whilst giving the customer the option to choose the variations they want.
Is there a way to force a 'Pick 3' like requirement on variations or is there a better way to go about this?

There is no good way to require a multi-purchase within a listing.
If you have an endless supply of items, you could make up your own sets of 3, and list those sets as variation options. But it seems your list of colors is probably too large to make that work, unless there are popular colors that are normally purchased together.
To allow buyers to select from variations, the buyer would need to put all three items in the cart and then take advantage of a promotion for combining multiple items for a discount.
With a store, you can use a buy-one-get-one-free type of promotion so that the full price is paid on the first item. But a store is not a good investment until sales have reached the break-even point that covers the cost of the store subscription.

Without a store, you can set a multi-item discount for a percentage-off of each additional item , but then the buyer could purchase 6 for a larger discount that would have been allowed if selling two lots of 3.
