Does ending a buy it now item with no offers on it hurt your seller ranking, or does that only apply to auctions? Also, does modifying a buy it now item that has been listed affect your seller ranking/placement in the algorithm? Thanks.

No, on all counts.

No problem with any of the above.  It's only a problem to end an auction item THAT ALREADY HAS BIDS.   In that case, I think you get 1 freebie & after that you are charged the FVF fee.   If there NO BIDS or it's a FP listing, you can, relist, modify to your heart's content.

Taking down an item that isn’t selling probably helps. I seem to get boost when I take down stagnant items but that might just be my brain trying to find a pattern where there isn’t one. 
  I think it improves total conversion rate for your store. I redo work I already did everyday.
