partial refund without returning item

Buyer wants to keep the slightly damaged item and asked for partial refund. 

We already negotiated with the buyer the $ of refund. How to issue that refund?

If no return has been opened, you can just issue the partial refund.  If paid through paypal, go to paypal and refund directly from the payment record. If paid through managed payments, go to you list of sold orders and use send refund under the action menu next to the item.

If a return has been opened and you have not accepted it yet, you can offer the partial through the refund.

If a return has been opened and you have accepted it, you have to get the buyer to trust you enough to close the return so you can issue the refund as if there was no return opened.
