Buyer Underpaid Quoted Shipping - How to Handle?

Help.  I had a buyer request a shipping quote for combined shipping.  I promptly submitted this info through Ebay to her.  She purchased the item and paid an Ebay invoice that was over less than the quoted shipping.  My phone received the purchase notice, but the invoice needed to be updated and sent.  I was not able to update invoice immediately (hours).  She moved forward and paid what was showing as combined shipping which was far less than quoted.  How do I re-coup this money from her as she is willing to pay.  Do I need to submit an invoice through Paypal?
