So, it looks like I am being penalized for the post not uploading the tracking into theyr system. All packages we ship get scanned at the post so that there is a physical receipt.

It takes the post up to 48 hours to upload the scan into their system, it looks like Ebay is penalizing me for this..I have checked all "Late Shipments" and found that ebay is mistaking..This is unfair..

Is there anyway to fix this?

Take a few of the late ones and check the tracking at usps.com. 

If there is a scan within your handling time, then call customer service and ask to speak to a late shipment specialist. They can review the late orders with you.
