I am selling a single lot containing two items, but I need to ship each separately in its own box. What do I enter for package dimensions and weight on the listing, and how do I go about telling Ebay that I want to print two shipping labels, one for each package? Is this even possible?

Yes, possible and simple. Print the first label for the first box. Then look to the left for " Print another label for the same shipment" Click on that to print the second label.

eBay does not offer an easy way to set up your listing when you have to ship by weight in multiple boxes.
You can enter info for the larger & heavier package in calculated shipping, then you can add a flat rate for the second package to the Handling fee area. That's probably the closest you'll get to what you're looking for.
You can figure shipping costs to the farthest zone for both packages and enter it as a flat rate shipping cost or roll it in to the item price and offer "free" shipping. I don't know how large or heavy these packages are so it could price you out of the competition if these are items that are more likely to sell to someone local because of shipping costs.
If your items fit into Priority Flat Rate boxes that is also something to consider.
Setting up the listing is the challenging part. When it's time to ship it is easy to print a label then print a second label.
