I am looking to sell a lot of 12 price guide magazines. The total weight with the magazines, the box and the protective sleeves is 7 lbs. Is it better to ship Medium Flat rate or in a regular box that I will reuse from Amazon (with all stickers removed)?

That will depend on the buyer's shipping address.
Shipping to zones 1-4 you'll pay less by using weight-based rates as long as your package size is under a cubic foot. Shipping to zones 5-9 you'll save by using a MFRB.
*This is based on current rates, valid through Jan 21. I didn't compare with the new rates going into effect Jan 22.
So based on current rates, I'd charge a flat ship cost based on using a med flat rate box, but in the listing I'd list it as generic priority mail.
Then if the buyer lives close you save a few bucks by shipping weight-based, and if the buyer lives further away then use the flat rate you charged for.
