I sent something using ebay standard envelope. I dropped at the post office and the tracking number shows it was received and then 'in transit". It has not moved any further. How do I handle this? I have refunded the buyer, but do I have any recourse with the PO or can I prove it was shipped to ebay?
Also, I have one that was dropped and doesn't show a scan at all. Does it make sense for me to take to the counter and have each one scanned so that I can show it was sent?

The ESE is not set up for acceptance scans at the counter and is often marked delivered when it arrives at the local post office. It is usually actually delivered the same day or the next day. I use a #10 Envelope exclusively and print the label directly on the envelope, saving any label cost. I sell low-cost coins on another account and have never had one undelivered, although some have never been marked "Delivered", my customers are honest and I have zero INRs. I have sold hundreds of coins this way. All items are insured by default up to $20, after 30 days you can make a claim and get your money back.

Not sure what type of envelope you used on the one that doesn't show a scan but I learned the hard way this week. The USPS scanners will only scan a barcode with a white background. I had printed 2 of mine on pastel colored envelopes so they didn't get scanned. I was told they will still be delivered USPS 1st Class but just won't be tracked. If you do use a colored envelope, make sure you use a white label for your barcode and address.

"USPS scanners will only scan a barcode with a white background. "
The eBay Standard Envelope is not scanned by USPS scanners in the same manner as are packages shipped through USPS.
The eBay Standard Envelopes are considered to be "metered mail," and are scanned in an entirely different manner, along with all other metered mail, when they reach the next USPS Distribution Center . The color of the envelope is not a determinator.
Don't waste your time trying to scan eBay Standard Envelopes with the regular USPS postal scanners, either at the 24 hour kiosks, or at the postal counters -- they are not designed to be scanned like packages.

If it shows tracking number provided, then in transit that means it was scanned by USPS and is moving in the system. If it's a mid to high value item, then you should wait until the customer opens a claim with e-bay then wait to see how e-bay decides the case. More than likely the buyer will win, but you do have the right to file a claim with e-bay for any losses up to $20.00 per package. You can find out how to do that on you tube.

That has happened to me with some post cards, I now write on bottom of the envelope ESE please scan!! and since then I haven't had anymore problems with tracking.
