Whenever I try to refund the payment for my item, an error stating that "Your refund did not go through. Please try again later or contact us." I have payment methods linked with my account.

You have to have enough cleared funds in your Pay Pal account to cover the refund.
If you don't have enough, you'll have to transfer enough funds to your Pay Pal account to cover the refund.

If you're in managed payments you have to make sure to pick a reason for the refund or it does not process. It's a small drop down box on the top of the page.

We are having the same problem. However; we no longer use PayPal since we complied with changing over to the new Managed Payment System. It is not consistent for eBay to mandate using the Managed Payment System, but have to go back to using PayPal. What a mess... We don't mind switching over, but it would be nice if it worked correctly. Our buyer would really like to have their refund. We have been chatting with customer service and were told to wait 24 hours. The refund still won't go through.

Same problem here .
Let me explain this.
The buyer paid.. me, the seller, didn't get a dime. However , eBay expects me the seller to upload another type of payment to pay the buyer even though I didn't even get any money from the item
To put this in perspective, eBay has all the money, not me. eBay expects me to give the buyer money when eBay should be giving the money back..
This is extremely level nonsense..
Border line a scam on eBay part.
Imagine walking into a Walmart and this happens.. can't get a refund . eBay won't give the money back to the buyer...eBay expects me to hand over another amount of money. But wait. eBay done charged me fees . Charges sellers taxes..
It's like eBay is saying.." hey I don't wanna give any refunds , you do it"
And expects us to pony up extra money so they don't have to refund anybody..
I'm out I'm done..
I sent a email to the CEO and management..
This is too far. It affects everyone...my feedback. The seller and buyer. Well except for eBay cause eBay still has the money..

Same thing just happened to me. I tried to refund the person's money within 20 minutes and it won't let me.

The funds will come out of what ever method of payment you have on file.
