What to do when Ebay haven´t properly electronically registered the IOSS invoice and now swedish customs want me to pay VAT a second time. I tried Eaby customer service but get some bot in a chatt that can´t realy help with anything.

Not many buyers or sellers on here deal with VAT.

If the purchase was for more than 150 EUR (including shipping, I believe) then eBay does not collect the VAT and you need to pay it to the carrier when the package is delivered.

If you are being asked to pay again for an item where you are sure you have already paid the VAT, then you should pay it and submit to eBay for a refund of the VAT they collected. From the link on the page I linked to above:

Nope that´s not correct. I buy items well over £300 at times and that has never happened.
This purchase was £56 including shipping.

If the items were imported into the EU, that's the rule, according to eBay policy, based on the EU law. eBay only collects VAT for import sales at or below EUR 150, except for France. If your purchase doesn't come under that situation, then you can look it up for yourself on this policy page.

Sounds like you need paperwork showing VAT paid, declaring what the item is - to go to the carrier & Swedish Customs along with proof you paid it, to claim the item. How was this item shipped to you? You may have different issues to resolve based on carrier.
