I had an item that had no movement over a week beyond the estimated delivery date, so I contacted the Seller and ask if he/she could track it for me and they refunded. This was over two (2) weeks ago. The item arrived today and I was going to ask the seller to send me an invoice and I will pay for it, but will I get the Seller in trouble in doing so?

That is very admirable that you are an honest buyer and want to pay for the goods you received.
Unfortunately there is no "official" way to re-pay for an item that was refunded and then delivered.
Your best option is to contact the seller to inform them that the item was delivered them and request a PayPal invoice. You can provide the your email address if they do not have it (thought they probably do in the order details).
Once the invoice is sent, you can pay them for the item via PayPal.
