If you agree to take back an item that was sold with free shipping, but it was a case of buyer simply changing thier mind and wanting to pay for the initial shipping cost, how can I send an agreement for a partial refund(full purchase price minus what I paid for shipping) after I have received the item?

Log in to your Paypal account. Click on the order you want to issue a partial refund. Where it says, refund payment and adjust the amount you to refund the buyer.

That's what I figured I should do. If I were to do the refund directly through Ebay, will the Ebay system show me the same option for adjusting the refund amount on the page after I click "Refund the Buyer"?... or will their system just automatically refund the buyer for the full amount once I click that box?

You can only issue a full refund through eBay since shipping was free

You don't... unless you have a restocking fee as part of your structured listing. (Restocking fees are going away in May anyway)
When you accept returns, you are responsible to refund the full item price (which of course you rolled the shipping price into but it doesn't matter in eBay's eyes). You didn't charge shipping therefore you can't withhold it.

Te buyer feels badly and wantsto refund my shipping costs. Since You all say the ebay system won't let me adjust the refund, will adjusting it through Paypal work fine in Ebay's eyes for satisfying the return? Do I need to do anything other than issuing the refund through Paypal and will Ebays system see that the refund is complete for the return... does the buyer need to agree to the refund I sent through PP? I

No, the return will not be recognized as being refunded if you issue a partial through PP and not through the return process. eBay expects you to refund the item price in full. That's how returns works.
It's also necessary to get your selling FVFs refunded.
It's lovely that your buyer wants to be responsible for original shipping costs too, but that's not how your listings are set up. You chose the settings... now you have to live by them.
