I just sold a car, Buyer paid the deposit. Can he pay the balance through ebay or does he have to send me a check or cash? If through ebay how does he pay me?

the deposit outside has nothing to do with ebay, if you have been deposited and the buyer pays the rest on ebay will not be accepted but only paid with the amount that you have listed on ebay, so If two people have met face-to-face, this matter will be negotiated by the two parties alone!!

If this was a sale thru eBay, then the total sale and delivery needs to be completed thru eBay.

You don't want the buyer to pay through any online payment system. Too easy to do a chargeback.
Now it's up to the buyer to inspect the vehicle.
And don't accept his "proxy" or the item will be picked up by his "freight".
Maybe I'm just paranoid, but unless the buyer shows up in person, you'll end up with a fake "payment" and the buyer will expect you to send the overbalance. Don't fall for that, that's where the scam comes in.

Since this was a local pick up listing,you can ask the buyer for cash payment when he comes to inspect and pick up the car.

Aside from the deposit, eBay does not get involved in the completion of a transaction for a vehicle. How exactly would the OP complete this sale through eBay? How does he deliver the vehicle "through eBay"?

Yes, the buyer should have received an email from Ebay, with the QR code to be used for pick up and cash payment. Ive had several pricey local pick up items sold, and the process went smooth as silk.

I understand that the procedure you're describing is used for local pickup of other items, but you didn't sell a car.
Unless things have changed, eBay doesn't care about payment or delivery of a car. They charge an insertion fee, and a "successful listing" fee which is charged if someone buys or wins the bid. eBay doesn't get any extra if the buyer actually follows through, so there is no need for a QR code or any other proof of payment or pickup.

They would have to make one single payment for the total amount on the eBay app to get a Q code.
eBay does not handle vehicle purchases other than to provide a pay now button to pay a down payment. Which is not a good idea because down payments are not eligible for payment protection.
If you read eBay's VPP it says to be eligible for protection the payment must be to and from a financial institution. That would be a bank or credit union not a payment processor which is what PayPal is.
If the buyer paid the down payment you should tell him to bring cash when they collect the car.
