Most likly it was checked down the line and found wanting so you got charged for the change in cost.

Well, pretty much everything in your store is being listed as shipping via Media Mail. Including comics, Garbage Pail Kids cards, even toy cars. None of which qualify for MM. I'm going to take a wild guess here, that's probably the reason.

Are you getting charged for a different class of shipping since comic books do not qualify for media mail (USPS source)?

...By listing in a category that isn't appropriate, to get cheaper rates.
Not much sympathy here, this drives up all rates for the rest of us.

Most likely, they are setting up the listings as "Economy Shipping, flat rate to all buyers" kinda deal. That's the only way they would be able to choose MM in a category that doesn't qualify.
Now, I don't know about when the shipping label is actually generated. I do know that eBay has been cracking down on MM abuse, by not allowing the label to be printed via eBay labels in categories that don't qualify. But I think that is only for calculated shipping.
