On another account I ship small booklets untracked in an envelope with a stamp. My tracking upload percentage is zero. My on time shipping percentage is 100% I have no defects and the account is above standard. Very few of my buyers leave feedback on that account (20-30%) so apparently the ones that do have all marked delivery as on time. All the rest are not counted at all.

If you shipped via the US Post Office, the customs form can be tracked and that's the number you post to eBay.
Not all countries do a proper job of registering/posting in coming packages.

By the way, when I say "Invalid Tracking" I don't mean "Fake". These are tracking that I paid for but cannot be read because of system error or being unsupported by eBay.
Some of my tracking numbers are "invalid" because of that reason, but I also haven't got any defects, so I guess it doesn't matter. I just guess...
Now, that leaves us with question number 2 - Shipping AFTER the handling time, but no indication from the buyer... - Would anyone know if it cause a defect?

You only get a late shipment ding (not defect) if buyer indicates late.
There is no before or after handling time for you since neither an acceptance scan nor any scan ever shows in the system, so your situation is one of the following:
Not Available/Not Available/On Time or Not Available/Not Available/No Response or
Not Available/Not Available/Late
I'm not sure what the point of you purchasing tracking that can't be used with eBay or PayPal is, other than for your own information. If it isn't viewable online within the eBay and/or PayPal ecosystem, it provides no INR protection for you (unless I'm missing something here).
