Why are my shipping label charges being processed through pay-pal as of 2 weeks or so ago? Only 1st. class and priority and not ebay tracking. Now I am paying 2 fees, not good.

First, you are NOT paying two fees. Ebay nor PP charge a fee for printing a shipping label.
I don't know what you mean by "ebay tracking". Do you mean that when you create a shipping label in PP you are not updating your sale in Ebay with the tracking number? That is an important step since PP is no longer processing the payment, you now need to update your order with the tracking number as PP can't do it automatically as they have no idea what listing you are shipping from. UNLESS you are doing this through the Ebay shipping label program. Then they do.
If this problem is in the shipping label program when you create your shipping label in Ebay, then you need to drop to the bottom of that form when you are creating it. Just above the PURCHASE button on the left side of your screen is an option to have your shipping costs paid through MP or you can choose PP if you want. Check this and change it if necessary.

You are not paying two fees.
I opted into MP during August, 2019. I choose to have my shipping labels come from my MP attached account. I have 'PayPal' selected (at the lower left of the label page), and my bank account is debited the next day. Some sellers do the same, but use a CC for their shipping charges.
If you want to continue as I do, go to your PayPal account's Wallet and choose the method you'd like to use as your 'Preferred' method of payment while shopping online.
As @mam98031 has referenced, you have the option to pull from your Pending funds, too.

well it happened to me too after paying for many months off of the payments pending. Very confusing to see it coming out of paypal and out of checking account with little money in it. That was most likely the point of the post. Who really know if they charged both if you have a lot of sales you have to go back and make sure they are not.

I've seen this reported by a few sellers. Somehow their shipping label form in Ebay was changed. I don't know how or why that happened to some and not others. I'm sorry it was a problem you experienced.
As to your checking account. It pulled from there because that is the way you have your PP account set up. You can fix that if you want. Just go to your site preferences and have it change to funds in your PP account or to a Credit Card if you wish. I have mine set up to go to my CC.

It has happened to me a few times, and here's how: I bought a label without realizing I didn't have any money in either Available funds or Processing funds, so it went to Paypal as my backup. The thing is, when it does this, that becomes the new default. Basically whatever the LAST method you used was, will be what automatically gets used the next time, unless you change it before hitting 'buy label'. Ha, the tricky part is just remembering to do it next time. I'm on day 3 of forgetting right now!

Just out of curiosity, how do you do that. Do you have a long lead time / handling time? Typically if you are shipping within a day or two the funds are still there in one form or the other.

Do you mean how does it happen that there are no funds in my MP pending payouts when I go to print a label? Actually I have 1-day shipping because I'm a TRS. Now that you've got me thinking about it, I'm not 100% sure. It's fairly rare for me, but it has happened at least 3 or 4 times since I got on MP in March. My best guess is that it happened when my last sale(s) occurred on a Friday, and since I wasn't required to ship until the following Monday, that's when I bought the label, but all my processing and available funds had already been sent to me (or at least AT me, whether or not I received the deposit yet). Does that make sense?
Somewhat related topic: I havent' paid careful enough attention to be sure about this, but I think MP recently began sending me payments either sooner after a sale, or sending them on a day of the week that they didn't before, like either Fridays, Saturdays, or Mondays. I just remember being surprised a couple of times seeing a deposit I wasn't expecting yet. Heck to be honest, the whole operation is so confusing to me, I could be getting majorly ripped off and I wouldn't catch it. I sure don't love it.

Oh I bet what has happened to you is similar to what happened to me a couple of times. Two facts that are important to what happens to me. I have a store and I have my MP account set up for Weekly Payouts.
On the 16th of each month my store fees are pulled from my MP account. There have been a couple times since I've been in MP that this just happens to happen right after a Payout is sent, so there is no money in my MP account, processing or available. So when the next sale came in, it wasn't enough to cover the store fee, so I could not create a Shipping Label because of this.
Thankfully that doesn't happen often, but it does. Maybe this is how it happened to you, even if you do Daily Deposits?!?!?!
MP does NOT send Payouts on weekends. They ONLY send them on Business days.
Do you use the Seller Hub to track your Payments? If so, get more familiar with the different sections offered under the Payment's Tab. All your info is there, there is no reason to be confused by any of it as you can easily access your info and details.
