Buyer buys multiple items, so I send an invoice with combined shipping, changing both the amount and changing First Class to Priority. I see this changed info, and press Send.
Buyer is able to pay no shipping, and eBay shows it as First Class and "You Pay".
I refunded the buyer, stating I have no clue why it didn't charge them shipping, and apologise.
How do I send yet another invoice with the correct shipping amount?

YOu can't . YOu need to relist and they need to repurchase. Plus by refunding you just gave yourself a ding for each listing you refunded.
