Amazon seller central has the ability to have listings where multiple variations can be Inactive and not show on the front product pages customers see. Does eBay have any feature like that where variations can be hidden, not greyed out showing out stock?

From my experience, variations can only be adjusted to zero quantity (variation greyed out), or deleted.

Here once an item is out of stock it will show out-of-stock in the ordering pulldown in a slightly greyed-out overall color...and I think this is what you are NOT wanting. From my experience your only option would be to end the item and relist/sell similar-here you simply get an error if you try to list a variation with a 0 quantity. What it's wanting you to do is simply delete that variation's line (you'll see "delete" in bright blue all the way to the right of it's line)---you'll find this in the section that normally allows you to change things like price, quantity, etc. Delete it there and it will no longer show up as a selection for buyers...won't even show up greyed and "out of stock." Super easy to bring that variation back up when you're ready later. Hope this helps.

Would it just be as easy as keeping the listing active, deleting the variations we want to deactivate, and just adding the new ones that we want?
