We have two ebay stores. One of them dipped into Below Standard because of a high defect rate. Does that affect the sales at our other store?

No. Each user ID has its own defect rate.

Are you locked into a long term subscription with your stores? If you are already having issues with one or both, it doesn't seem like paying increased final value fees does anything to lead to improvements . Doesn't seem fair to buyers or sellers for eBay to simply increase fees. If there is a problem, they should try to fix it, not just increase their revenue.

If both stores are under the same account I would wager to say yes it would as the defects affect the account and not the store itself, but I do not have two stores, it would be good to hear from someone who has... Again the issue being if the two stores are under the same account (or not, if not the answer is a no).

It's not possible to have two stores under one user id. Only one store per user id is allowed.
The defect metrics apply to the specific user id. Policy violations on the other hand apply to the user regardless if they are different id's (eg: if one account is restricted or suspended all accounts for that person are restricted or suspended).
One of the advantages of multiple accounts is that if you get close to trouble on your metrics you can put that account on "holiday" and use a different one until the defects roll off on the one in trouble. Best to make the switch before you hit below standard.
