Why is the 1099 amount for gross sales (including final value fees) instead of the total amounts of payments sent to me for the year?

The gross is reported.

You have to deduct any expenses when you file your taxes.

"Why is the 1099 amount for gross sales (including final value fees) instead of the total amounts of payments sent to me for the year?"

 

"Why?"  Because eBay has to report what the IRS tells them to report.  

 

Then you may be able to subtract certain dollar amounts as allowable business deductions.  

Final Value Fees are one example of allowable business deductions.  If you paid for promoted listings, those payments are also deductible. 

The price you paid for empty shipping boxes, rolls of bubble wrap, and blank mailing labels, among many other costs, are also deductible.
