How to correct combined shipping cost after buyer pays less than invoice | Shipping

Hi, I have a buyer who bought two items. One is under 1 lb and the other is over 1 lb. I sent an invoice at buyers request for both items totalling under 3 lb and usps priority mail shipping. Somehow the buyer paid for usps first class which is not even possible for more than 1 lb, and is half the cost of priority mail. I don't know how eBay allowed this, or how first class even was an option since it was not on the invoice I sent. Of course now I cannot create the 'buyer selected' first class shipping label. Bottom line is the buyer paid less than half the invoiced shipping cost. Yes, I have contacted buyer; no reply in 24 hrs. I suspect this is a bug in eBay combined shipping. It's a puzzle how or why buyer did not pay the invoice amount. If I don't hear from buyer in 48 hrs I will cancel and refund them. Before I do that is it even possible to fix this? Thanks in advance for any help.
