That is exactly what I have always done, too without any issues. I found it's way too difficult to set up any combined shipping policies without knowing the final box size that needs to be used. Plus while you still offer a shipping discount you can now account for your packaging supply cost correctly, if you chose to add that in...at minimum add the FVF portion charged to shipping.
Any additional costs are something the OP should keep in mind when invoicing with the combined shipping
....and check to see that you don't have "buy-it-now" requiring immediate payment enabled. If you do, your buyers need to pay for each item at time of purchase
