It is possible to do this, but it is a bit of a challenge to set the correct shipping.
As you know, the in-listing shipping calculator only works for 1 box. Here is a workaround that may be helpful. Do both steps.
1) Use "buyer pays calculated shipping" and enter the details about the larger/heavier box.
And
2) Use eBay's shipping calculator to estimate shipping for the 2 lighter/smaller boxes to a far-from-you place. - Add the shipping amount for the lighter/smaller boxes to your selling price or in the "handling charge" field.
