Does the selling fees and shipping labels come out of your balance on eBay. Or does the card that you have on file have to have enough money to cover the fees??

Most fees and the shipping are taken out of the pending payment from the buyer. There are some fees that are due at listing and would be charged to your card if you have no pending payments. Those fees are called listing upgrades - a reserve price on an auction, a bold title or subtitle, and a few others. See listing upgrades here -
