Seller added additional fees and shipping on a free shipping auction after it ended. I emailed them to correct the invoice. And return it to the original agreed upon amount and they told me that eBay mandates that they charge it.
I see in their feedback they do this all the time. They shouldn't be able to charge extra . But I guess they add what ever they want when they send the invoice.
What should I do?

If you have paid then you can file a not as described return request as soon as it arrives. The seller will have to pay return shipping and refund you 100%.

Unfortunately, you have met a very dishonest Seller. eBay does NOT mandate them doing what they said they did. When you win an auction eBay issues an invoice to you for payment per the original listing and shipping settings. If you had paid that one immediately the Seller would not have been able to send a different invoice.
Message the Seller in 3 days or less from the date the invoice was sent to and ask them to cancel the transaction. This will result in you getting protected against an unpaid item strike if you simply do not pay and the Seller cancels after the 4th day.
You might be able to report an issue with the Seller on this page: Report an issue with a seller | eBay
