Refunded for item not received - then item finally shows up weeks later
Should I just use PayPal to pay the seller (because eBay refunded my money when the item didn't arrive) or do I need to go through eBay and ask eBay to reverse the refund?

eBay has a newer policy that if a Buyer opens an Item Not Received refund request and the Seller used an eBay label and then the Seller refunds the Buyer from that request, once the package is delivered, eBay will reimburse the Seller.
If all those things didn't happen in this transaction, then yes, you can reimburse the Seller via PayPal or Venmo. You would need to contact the Seller to make those arrangements.
