Receiving payment after a customer got the product and eBay forced me to refund them their money
a customer purchased a product from me and then open a request because it wasn’t shipped on time and even though I shipped it late, they got the refund and kept the product. How do I receive the money back?

Always respond to an Item Not received case.
At this point, you aren't likely to get the money or the item back.
You can send the buyer a friendly message and ask if they want to return the item (you send a prepaid return label) or if they want to repay you (they can pay by paypal or venmo because eBay has no facility for the buyer to repay)
Both of the above are at the goodwill of the buyer
