Receiving an item after being refunded.
The seller wishes for me to send a direct payment for the item from my paypal account to his email address. I have never encountered this. Is this the correct way to handle this situation. Thank you.

Obviously I'm not sure of the reasons your item was shipped if they refunded it to you already.
The way I see it, if you purchased the item and have an issue with it, paying for it outside of eBay (by using paypal for example) will not protect you from an issue that develops later. Note, that you have already been refunded according to eBay so they don't care if you send it back or not, or if you pay for it or not at this point.
Now the seller obviously cares. So its up to you how to handle it. If the item is what you wanted and there isn't an issue, you certainly can choose to pay them directly for it. But this is not condoned by eBay.
The correct option may be for the seller to relist the item with the option of local pickup for shipping. Then you pay for the item on eBay and they can mark it as delivered. (at least I think that should work. They might also be able to input the tracking number they used for it, but it may not accept it, I can't recall on that for sure) Then everyone should be happy, including eBay.
But its up to you.

Once you received the refund for the Item Not Received eBay considers the sale closed and the seller has no way to invoice you to repay for the item. If you want to repay the seller you will have to send the seller the payment directly through PayPal or another payment option as the seller has requested.
