Once a buyer pays, you cannot send them a revised invoice. You have two options to complete the sale.
1) Ask the buyer if they will agree to cancel the sale, so you can relist it as a Buy it Now private listing for (buyer's username) with the correct shipping cost. If they agree, follow the instructions in the link below, and give as the reason for cancelling Buyer requested cancellation. By doing that a refund will be sent to them, but it can take several days for the funds to make it back into their account.

2) Get the calculated shipping cost from USPS or UPS and if it is close to what they paid ship the item using one of those services and eat the extra cost.
In the future, do not guess at shipping costs. Use ebay's shipping calculator after weighing and measuring, but not sealing the package. You may need to buy a digital scale for that purpose if you do not have one. Then when you list items the buyer will see the shipping cost to their location.

Usually you will send an invoice when you'd want to combine a buyer’s items into a single purchase OR if your buyer hasn’t paid and you want to send them a reminder to do so. This can be done within 30 days from when the listing ended. More information on the following page: How to send a revised invoice
If they've received the item already and Ebay has it as Delivered, then you will have to arrange payment directly with your buyer on what specific electronic ones you accept, or if it will be via money order, etc.
