Partial refund for combined shipping?

Just sold my very first items! Having trouble figuring out the combined shipping process.

Buyer purchased 3 items. I was able to combine shipping and pay for/print a single label through the "get labels in bulk" tool. Success!

But: how do I now refund the buyer for the difference between the shipping they paid when they ordered ($40) and how much combined shipping cost ($25)? This help page says I should be able to do so under "orders", but I can't find that option.
