Question

I pressed "mark as shipped" more than once for some items, so I got fees deducted more than once. How do I get those deductions back?

Mark as shipped does not generate any fees. Fees are based on the actual payment from the buyer.

If you purchased multiple shipping labels, you can cancel the ones not used. The refund takes about 3 weeks.

Go to Track and manage your shipments in Seller Hub or Manage shipping labels in My eBay.
Find the item you'd like to cancel the shipping label for, then from the Actions column, select Cancel Label.
Choose your reason for canceling the label.
Select Send request.
