If it is a Buy it now and they paid already you cannot lower the shipping cost nor can you generate an invoice. You can Refund the overage.
You can never charge MORE then what the Buyer sees on their end even on an invoice that you would send.
If you made a mistake on the listing and shipping for you is more than what the Buyer paid then you have to eat the cost and not make the same mistake in the future.
