I accidentally overcharged shipping
I think I thought I was putting in 12 ounces and I put 12lbs! Does Ebay automatically refund the difference or do I need to contact the buyer to send a refund?

You don't need to contact the buyer (though you can). All you need to do is use the Send refund option (found in the dropdown next to the order) to refund the over-payment. There is a spot to add a note of explanation to the buyer.
Hopefully you made the correction to the weight when you created your shipping label if you purchased it through eBay.
