Customer's paying for shipping cost.
If the customer paid for the shipping then why am I also being charged for the same. And why are my funds not available in my checking account

The buyer pays eBay.
eBay pays the seller (eventually) minus fees and taxes.
The seller is the one to pay for shipping because the seller is the one that has a package that needs to be shipped. If the seller pays for the label through eBay, the seller can use the buyer's funds even if the funds have not been released yet.
