    Buyer asked for special shipping after paying for item.
                     

    Can I bill a buyer for special RUSH handling after they paid for their item? If so... where and how can I send them an invoice?

    Yes, you can ask the buyer for additional shipping money in this specific case.  However, it cannot be done through eBay since they already paid.  You would need to send them some sort of electronic payment method to send you the additional funds.
