You have two choices:
1) ship the item in the box you set your shipping charge with.
2) ship it in the better box and eat the extra cost.
Once a buyer has paid for an item and its shipping you cannot ask them to pay more.
In the future do not list an item until you have found an appropriate box to ship it in.
