You may revise your listing to remove any variation from a Listing but you will have to re-enter the quantities and prices of the other variations and lose their sales history. If you have not maxed out the variations, you may add variations without affecting the existing variations.
The system will not also allow changing a Listing from a Variation Listing to a Regular Listing by just removing all variations. You have to delete old Listing and create a new listing.

Try going to the "Revise your item" link in your listing.
Click on "Add/Edit variations" link.
